Muscle Optimizer standalone application

The Muscle Optimizer Tool can be run from terminal, using the command ``muscleOptimize -S <setup file name>``. You must be in the same directory as the muscleOptimize executable, or ensure that its location is listed in the ``PATH`` environment variable.

Please refer to :ref:`MOsetupFile` for information on how to prepare your setup file.
